The next time this happens for you guys, can you attach your ~/Library/Logs/MonoDevelop-2.8/Xcode4Sync.log file to https://bugzilla.xamarin.com/show_bug.cgi?id=3510 ?
If MonoDevelop truly isn't generating the header files, then this log file will hopefully have some clue as to why.
