I have a similar arrangement on my M=17 without the check valves. With weight 
in the stern, water backs into the cockpit, which I solve by installing corks 
in the drain holes when more than one person in the cockpit. Need to remember 
to remove them when leaving the boat however. The cockpit seems to drain while 
moored in the water at the dock.
