I have done some work on collecting 3D surfaces using confocal
microscopy which is in a bit more detail than Jernvall's paper: Evans
AR, Harper IS, and Sanson GD. 2001. Confocal imaging, visualization and
3-D surface measurement of small mammalian teeth. Journal of Microscopy
204: 108-118.
I can send a pdf of it if you are interested, and can give you some
advice on software, etc.
