Stata 9.2 does a simple Procrustes analysis.

But you probably would do better using Rohlf's software series
(including tpsregr) from SUNY's morphometrics web site. It is superb.

I am curious if this kind of approach is going to work for you. Cleft
lips and such produce such gross differences in tissue structure,
that you may have landmarks that do not correspond between groups.
What are you comparing exactly, if I can ask?
