Dear De Anna,
I don't think you can get PWs in MorphoJ but probably you don't need them.
As long as you use all shape coordinates or their PCs, the multivariate
shape information should be the same.
PWs can be tricky to use. Read Rohlf, 1998 (Syst. Biol.) and Zelditch et
al. (2004) Green Book. More references might also be found in here (where
we possibly said something about that and similar issues):

modules are neither appropriate nor effective cladistic characters. Journal
of Human Evolution, 60: 240–243.

Good luck.

Hello again,

I'm attempting to generate an output file of partial warp scores using
2D landmark coordinates from grasshopper wings used in FA analysis. I
have already used MORPHOJ to calculate centroid size, Procrustes
distance and Mahalanobis distance for each individual and would now like
to include PW scores in the data set. Is there a way to do this in
MORPHOJ? In a paper I found, they used tpsRegr to get the PW scores but
its not clear to me how they got the output with these program.

Any input on the matter would be much appreciated. Thank you for your
patience.

Sincerely,

De Anna
