Abel, One problem that arises from surface scanning is that the integrity of the ply files is less that perfect- there could be duplicated vertices or holes and non-manifold edges (disconnected faces and vertices). I do not know Morpheus well, but perhaps it is worth checking your files with Meshlab first.
