So you have ffmpeg built? Just follow instructions next:
cd ..
git clone https://github.com/Mr-Dave/motion.git
cd motion
autoreconf -fiv
./configure --prefix=/home/user/ffmpeg/out

So I assume motion is configured and is ready to compile
Before compileing modify Makefile. Append line 36 so it looks like:
LIBS = -lm -lpthread -ljpeg -L../ffmpeg/out/lib -lavformat
-lavcodec -lavutil -lm -lz -lswscale *-lswresample -lrt*
Then save the file and execute "make"

But if you are not familiar with text editors in your OS - I couldn't help
