Am I correct, if I assume that I (still) cannot manage firefox builtin certificate list without patching and recompiling the whole thing, since the certificate list is compiled in to libnss for some unknown readon?

You are not correct.
The certificate list is not compiled into libnss, it is distributed with libnss, inside it's own separate file, like Nelson describes.

I am system administrator here at University of Helsinki, and I want to install our CA-certificate to the trusted list on our Linux-network.

You can create a different version of that file, and arrange so that the installation process overwrite the standard file with your own.

You could modify the standard installation package to do that, or have your own installation procedure that does that.
Some detailled explanation about how to do it might be useful, I'll think about writing them.
