Oystein,

I have seen the same problem before. The index files (.pnd and .pni) is
critical for mpiblast to fetch sequence data. It looks to me that
mpiformatdb doesn't generate correct index files when creating just one
fragment. Could you try formatting the database into multiple fragments?
