I'm surprised that IBM don't support a side-by-side installation. I don't remember WBIMB 5.0 Toolkit installing the IBM Eclipse Workbench. You get a "private copy" in the WBIMB Toolkit subdirectory where-as the IBM Eclipse Workbench gets installed in its own directory.
You can certainly have multiple copies of eclipse installed in separate directories (IBM's badged version of this might be different), and I've got three copies installed on my machine - One with WSAD V5.1, one with WBIMB and a plain version which was unzipped into its own directory. I have not tried to install WMQ6 on my laptop yet however.
