Check your crontab carefully you've got a > in there which overwrites your config.

Can you show us the crontab line in question? MRTG does not modify the config files when it runs. Just a guess (and based on the lack if info here - a long shot at best) you are running cfgmaker every 5 minutes, and not MRTG.
