I ran into the same thing. I upgraded the backend to rrdtool and dropped my polling interval to 1 minute to get around the issue. Bear in mind, that you can't utilize any lower polling frequency than 5 minutes, if you are just using MRTG. You need to use RRDtool on the backend to use the 1-minute interval.
