Any recommendations on which open source netflow software is good to use on Cisco routers?

Netflow will enable you to see exactly what is going through the links. You will need to grab a NetFlow collector. There are some open source ones - I have used a few and found them okay - and others are available for purchase like the one from Crannog Software or NetQOS (do not use Cisco's, it is not worth the $15k). If you are not using Cisco routers, then buy some. No, actually some of the other manufacturers also support NetFlow (soon to be an IEEE standard) while still others support a S-Flow which is more or less the same thing.
