I am really happy that everything is finally working!

For what concerns the menu item, I think you have to modify the menu entry
"mscore.desktop" here:
/usr/local/share/applications/mscore.desktop
(if mscore is installed in /usr/local/bin; you most probably need
administrator permissions)

and then modify the "Exec" entry to point to the launch script (not tested,
I am not sure if this will work; maybe you should invoke the shell, e.g.
bash, to execute the command script).

If it works, note that probably this modification will be overwritten each
time you perform a "make install", so you have to do it again (or just make
a script which replaces the mscore.desktop file after the "make install").
