I have update the notifications by removing the last modified by a System user and changed the delay to 3 minutes. This allows the Service Manager to change what it needs to before sending out the notification of a new alert and has stopped the duplicate alert emails and we are not missing alert emails now. Now I just have to figure out how to make it so that the little alerts that open and close don't send out a notification in Service Manager. Thanks Andrew.
