Try right clicking on one of the SCCM alerts and create a notification subscription for that alert and see if it fires off an email the next time the alert generates. That will help pinpoint the location of the issue.

We are receiving alerts for the Exchange and SCCM Management Packs but only receive email alerts for Exchange. The subscriptions are setup the same with the exception of the name of the group. Any ideas why we would receive email alerts for the Exchange Management Pack and not the SCCM?
