As far as monitoring SCCM through SCOM, the Management Pack guide for SCCM has a rundown of all the monitors and rules that are included in the management pack. In principle, it should contain most of what you'll need to get started with basic SCCM monitoring. Some rules and monitors are optional and can be enabled (via override) if you decide you want to monitor optional components. The good thing about MP's is that they're always improving. While there may be some gaps in monitoring, each new version of the MP released will contain improvements over the last.
