I'm not aware of any changes between 1.5.24 and 1.6.0 with respect to
maildir and email checking.

There was a new option $maildir_check_cur added in 1.5.24, but this
defaults off.  You may want to check its value by running
  :set ?maildir_check_cur
and make sure it is unset.

Since you have $mark_old unset, how are the emails ending up with the
(O) flag?  I'm just curious because it might lead to a clue about the
behavior change.
