You are not alone.  (And I was already thinking it was my fault -- I
managed to mix up the simple subscription process by sending mails from
two different accounts etc.)

Speaking about this topic: is there some tool to remove duplicate
messages from a mailbox?  Sometimes I wonder whether I had pressed `s'
or `d', and save another copy, just to be sure.  And sometimes fetchmail
downloads two copies of some mails (when my connection goes down in the
middle of its work).  It would be also useful to remove such duplicate
messages from ill-behaving mailing lists (provided it can be configured
to ignore different Received: headers etc.)

Yes, I know, I should look at the new links page instead of asking this. 
However mutt could do one thing: keep messages with the same Message-ID
together, when sorting by threads.  Example of current behavior:

  Some mail message
  |->Some more mail
  | |->And more mail
  | `->And more mail                   -- duplicate
  `->Some more mail                    -- duplicate
  Some mail message                    -- duplicate

This would be much easier to read and manage (for more complicated threads):
  Some mail message
  Some mail message                    -- duplicate
  |->Some more mail
  `->Some more mail                    -- duplicate
    |->And more mail
    `->And more mail                   -- duplicate
