The easiest solution: In libs/libcmyth/mythtv_mysql.c
you could change line 729 and 730.  
Change CMYTH_COMMBREAK_START to 0 and
CMYTH_COMMBREAK_END to 1.

so the lines would look like this:
        || cmyth_mysql_query_param_int(query,0)<0
        || cmyth_mysql_query_param_int(query,1)<0

This solution would stop the normal commbreaks from
working.  UNLESS you edit the recordings, then the
commbreaks are copied to edit points.

A more complex solution would be to edit the query in
line 721 so thatthe end reads:  m.type IN (?,?,?,?)
ORDER BY mark;";  * See the additional of 2 ? *

You would then ADD the lines from above instead of
replace.  The part that is missing is some logic to
drop the dup entries that are returned, if the
recording has been edited.
