Follow-up Comment #1, bug #18067 (project mypaint):

I have this problem, so I started saving an extra layer on top with its
visibility disabled. You can't mistakenly paint on hidden layers and the
cursor is a good reminder to pick a new layer. Not a real fix, but it helps
some.
