Follow-up Comment #1, bug #18443 (project mypaint):
It seems that the problem to capture of the strokes is in relation with the
pressure pen input. If you decrease the sensibility (Y=0 to pressure from 0 to
~0.15) of the pen the strokes are captured better on the main canvas... on
scratchpad is the same (the pen pressure preferences on scratchpad are the
same?).
