Details:

When buttons 3 and 2 are swapped (try it with 'xmodmap -e "pointer = 1 3 2 4 5
6 7 8 9 10"'), MyPaint insists that they are not swapped (in the Preferences
dialog), and also acts as if they are swapped (on canvas). 
My preferences dialog states the following currently:

Scroll View   Button3 (after reassignment, the button *nearest* the tablet)
Popup Menu    Button2 (after reassignment, the button *furthest* from the
tablet)

These statements are correct.
However, in order to make them, I had to:

* delete the existing Scroll/Popup items
* add 'Scroll view'. Assign it the button *nearest* the tablet, by.. clicking
the button *furthest* from the tablet.
* add 'Popup Menu'. Assign it the button *furthest* from the tablet, by..
clicking the button *nearest* to the tablet.

The button nearest the tablet now pans,
and the other brings up the menu.

TL;DR : Canvas understands button swapping, Preferences dialog doesn't
(different methods in use to get the input?). Result is blatant lies and
confusion :)
