For the PNG case: *WON'T FIX*. That's expected behaviour for transparent PNGs,
and you won't see it if you save solid PNG...
If you want layers, use OpenRaster. But for the OpenRaster case, I can confirm
that this is still happening.
So, this is still an active bug. I've migrated it to
https://github.com/mypaint/mypaint/issues/10 on the new tracker, and included
an updated set of steps to reproduce. Closing this bug in favour of the new
one now: please subscribe in the new location if you're still interested in
tracking this one.
