Ah, I know this bug!
It is this one "old (saved with MyPaint <0.70?) files are not handled
correctly, as they seem to be encoded with nonstandard gamma"; It may
not be 'old' files exactly, as I just tested with the oldest ORA i
could find and it worked.
I intend to fix this bug so I'd appreciate that link, thanks :)

( I no longer have any glitched ORAs - I fixed them by doing a tiny
change on each layer and then resaving, and 0.90 seems to never
produce them.)

Latest ora2png attached, with a few bugfixes and support for altering
output file format.:

  -f FMT, --format=FMT Set output format to FMT
                        (must be supported by G'MIC)
                        you can use G'MIC's extended specification
                        to tune the output:
                        jpg,30 -> jpg with 30% quality
  -j, --jpg Set output format to jpg
  -p, --png Set output format to png
  -t, --transparent Ignore background layer, output with transparency as
                        "background"
