Are you really sure that you want to create multiple databases?   and not
just many tables in one database?  A minor point, but it might make some
things simpler.

It sounds like you have two goals.  1) you want to make dynamic web pages
that query a mysql database.  2) you want to manage the data in your
database remotely.

1) is easy and I think you're already pointed in the right direction with
php.
2) need NOT be done all via access and a manual upload process.   You can
remotely create tables, insert data and update existing records using a GUI
tool from http://www.mysql.com/downloads/gui-clients.html
