I haven't been following this, but I can make a good guess. Some email clients can thread messages - my client (KMail) is one of them. If you hit reply, your message gets placed in the thread that you replied to. It is *NOT* based on the subject, it uses the "In-Reply-To" header. If you enter a new message, it begins a new thread. If it is really a new message, it is out of context to put it into an existing thread. If it is really a reply, it may be lost in a new thread. Because of threaded emails, it is considered bad practice to start new threads by a reply - or use "New" to reply to a thread.
