query_cache_size - a total size of memory that server utilizes for query caching. query_cache_limit - maximum size of result set that can be cached. I'd suggest leaving query_cache_limit at 1 mb (the default value), and tune query_cache_size until you have reasonably low qcache_lowmem_prunes value.
