I am not saying MysQL Query Browser is anyway bad or inferior, but as for my experience sqlyog is very good. There is a free version which you can use for executing SQL queries, ofcourse you will be stripped of some advanced features.
You can run multiple queries at once using shift+F5. I don't know why they have two different types of tabs (one for multi-statements and one for single statements) but they do.
