I think you are using .ini files present in the source directory .

Can you copy the .ini file to your datadir ( eg : my-innodb-heavy-4G.ini conf 
file for 4GB RAM ) and pt out the same at startup ?

Not sure whether iam in the right path ..  Correct me if iam wrong
