I'm using (Windows):
general_log=0
log-output=FILE
log_queries_not_using_indexes=1
long_query_time=3
slow_query_log=1
slow_query_log_file="U:/mysql5.5/data/SLOWLOG.TXT"
I assume you are outputting the slow query log to a text file and not to a
table.
