You have some 'odd' options in your configuration line...

Have you tried using a 'simple' configuration to see if it will build
properly ?

    ./configure --prefix=/apps/mysql

Are you in the "/apps/mysql" directory when you run "mysql_install_db" ??
(you should actually be typing "./bin/mysql_install_db" )

If you're getting the message "Can't start server: Bind on TCP/IP port:
Address already in use, Do you already have another mysqld server running on
port: 3306"  did you check to see if you DO have it running already ? (type
"ps -ef | grep mysql" )

I have attached my 'build' and 'configure' webdocs for MySQL.   The
directory 'paths' will be different than yours, but the rest should cover
what you should be doing...  (I've never had a problem
building/installing/running MySQL on any RedHat 6.2 system).  Look closely
at the permission settings I use.
