Hi!
There is README that comes with mysqlgui that contains all info.
Click on Options, fill up all entrries.
On Linux, in that field 'SQL command on ..." enter a location of the
socket file. If it is defined in any *my.cnf it should pop up there
for itself.
Then click on 'Save' and re-connect.
