Did you check 2.3 "Installing a MySQL Source Distribution" section of
the MySQL manual? Please, check it:
    http://www.mysql.com/doc/I/n/Installing_source.html

you should run script "./configure" from your source dir and "make" you
should execute from the source dir too.
