You must specify InnoDB startup options in the my.cnf/my.ini file:
    http://www.mysql.com/doc/I/n/InnoDB_start.html

To check if InnoDB is supported use command
     SHOW VARIABLES LIKE "have%";

have_innodb must be "YES"
