The documentation for the C-API is at http://www.mysql.com/doc/en/C.html
Of course there are more features in 4.x compared to 3.x at the SQL and server config level, but that doesn't affect the C-API. You can usually always use an older version of any of the APIs to talk to a newer server, too.
The changelog is at http://www.mysql.com/doc/en/News.html (pretty much where it always has been).
