I have same problem ( ...timeouts.. variables are set >1000) - after 30 sec connection dies. This look like problem in client software 4.0.15 version (mysql, mysqlcheck,mysqldum...). When I used clients from 4.0.13 version, problem disapeared. (win distribution)
