The absolute best modeling software I've seen for MySQL (and runner up for the best modeling software I've ever used) is DBDesigner. (http://www.fabforce.net/) It's open source, cross platform and very good.

There are a few quirks in it (mainly when editing the fields of a table, sometimes the editor gets confused) but other than that it's rock solid.

It's one of three programs that I almost always have open. (See, there it is in my toolbar now!)
