Just to mention that Lubuntu has the same problem. We use also update-alternative system with LXDM (to have LXDE genuine theme, and Lubuntu theme), and it's working quite well. It would be unfortunate if all Ubuntu flavors share the same display manager, but can't set their settings easily.
