Are you running at 100 dpi?
I have lots of alignment issues no matter what DPI I run at. In my case I have a 16:9 tv, but output resolution of 720x576, ie none square pixels (and the X config has the correct aspect ratio set).
Isaac's opinion was that this wasn't fixable really until the new UI was released when different X and Y dpi would be better supported... Nice patches like this would be appreciated IMHO...
