I have nvRaid, so I guess I'm better off using the linux "md" raid.
So are these SATA ports useless to me? could I still use them and just use
"md" for the actual RAID stuff?

Yes, that's exactly what I do. 4 SATA 250's in a RAID 5 config using mdadm.
