nautilus -q is the proper way to shutdown Nautilus and for most testing
purposes it's best to start it without having it take over the desktop
using nautilus --no-desktop <directory>. But as you seem to actually
want the desktop you should just use nautilus.

Turns out a similar question is already in the Development FAQ at
http://live.gnome.org/Nautilus/Development/FAQ ("Nautilus continuously
relaunches, I can't gdb it"). Though it says to use NAUTILUS_DEBUG which
I personally do not use.
