Hey Matt-- I had a similar problem with my S2, and it was puzzling to say the least!
I ended up correcting it by giving the associated jacks in the patchbay a good cleaning and workout, which oddly solved the problem. Later on when it started to act up a bit again, it ended up being a connector problem on the master section. I cleaned the connectors and re-seated the module, which cleared it up that time.
