The general algorithm we use is RTT * 1.5 + 60. You measure the RTT to the host first through any of a few methods (hping, ping, etc) and then tweak your nmap scan to match. If you can't reach the host itself, hit the router one hope below it and add 10 for good luck ;) If you just hardcode to 50, scans across a slow link will leave you with dropped packets and missed ports.
