Here are some I picked up:

--help, -h
Help screen.

--version, -v
Version information.

--open-report <arg> , -r <arg>
Opens a report of type .nsr or .nbe (GTK version).

--no-pixmap, -n
Don't display pixmaps (GTK version).

--batch-mode <args>, -q <args>
Batch mode.  Arguments are <host> <port> <user> <pass> <targets>
<result>.

--make-config-file, -m
Makes config file (.nessusrc file).  Contains the SCANNER_SET and
PLUGIN_SET.

--config-file <arg>, -c <arg>
Loads config file.

--output-type <arg>, -T <arg>
Type of report to output.  Valid values: tex, latex, txt, text, nsr,
html, html_pie, nbe, old-xml, xml. (nsr is default)

--verbose, -V
Verbose output, i.e. display status messages to screen.  Requires use of
--batch-mode (q).

--list-plugins, -p
List installed plugins.

--list-prefs, -P
List nessus preferences, i.e. what you would use the GUI to configure.

--in-report <arg>, -i <arg>
Load a report.  Must be in .nsr or .nbe?

--out-report <arg>, -o <arg>
?

--dont-check-ssl-cert, -x
Don't check SSL cert. 

--sqlize-output, -S
Create SQL table for the output.  Handy with --list-plugins (p).

--list-sessions, -s
List current sessions. Requires use of --batch-mode (q).

--restore-session <arg>, -R <arg>
Restore a session.  Requires use of --batch-mode (q).
