I pretty neat feature I have seen in some commercial
vulnerability scanners is the ability to slow down
scans, and tune the scanner down, based on how fast
the target is responding, on the fly. 

While nessus doesn't have this, I would limit the
amount of checks to be run simultaneously as well as
machines to test simultaneously.

I would also break the tests up into different parts,
for instance do port scanning separate, DoS, etc. Try
and pick ONLY the plugins you want to test for as
well. If you know the host OS, that will eliminate
more than 50% of the plugins. 

Optimize the test option is also good.
