In addition to Beirne's advice, you might find my update-nessusrc script handy. It serves to keep client configuration files up-to-date with available plugins. You can enable / disable plugins by category, family, risk level, and/or id. In combination with a shell script to handle the scans, I use it to do much what you're hoping to do.
