Currently, there isn't much in the way of documentation on the client
config file, at least that I'm aware of.  You can glean some info from a
post Renaud made to the list last month:

Also, there was talk in December about putting together a resource
documenting the configuration options; eg, cross-referencing options
between the GUI and .nessusrc, considerations about enabling, how they
impact scans, etc.  Jay Jacobson at Edgeos was spearheading the effort
and in a message to the mailing list early last month estimated it would
be ready in February.  Perhaps he'll chime in with a revised update. 

By the way, as far as enabling / disabling plugins, you might take a
look at one of the update-nessusrc scripts:

        This is a perl script I wrote.

        This is a Python script written by Edgeos.

Both let you enable / disable plugins via a commandline interface,
although I'd like to think mine offers finer-grain control.
