The same way a client does :-)

Neither nessus, nor the clients knows about the structure behind th eload
balancing systems.

HTTP_KEEPALIVES will be enforced usually, but if the load balancing system
does round_robin, then nessus will access each/other system.

Maybe portscan one, pen test the other.  Maybe first port on one, next
port on the other.

If you wish to individually test the computers behind the load balancing
system then you need to place the nessus scanner behind as well.
