One easy way to get config files is to configure a scan with the gui client then make a copy of the .nessusrc file, then repeat for as many config files as you need. This will definatly be easier than looking up each plugin by number.

Also you may try the Nessus Knowledge Base for command line options on Edgeos http://www.edgeos.com/nessuskb/results.php?show_all_cli=1 . This explains things pretty well and it shouldn't be hard to make things happen with this info and info from the previous posts. You may also look at Inprotect, it's a web front end that lets you schedule nessus scans and puts the results in a MySQL database for you and has support for marking false positives. There are also several scripts around for parsing Nessus output and putting it into a MySQL database.

The source distribution definitely includes a man page for nessus (ie,
nessus-core/doc/nessus.1). If you installed from a package and it's
truly not there, contact the package maintainer.
